For examples, I often say to my friends: "let me ask you a question-- " but the questions I asked are usually just for conversational purposes and nothing complicated. On the other hand, a problem is more similar to trouble. Another related word "problematic" is used when something is causing problem. I guess you may say that the main difference between a question and a problem is that a problem is usually causing negative effect, or at least difficulty for the person to make a decision. For instance, "I got some car problem", "I am stuck in a problem", "this person has some serious problem" are common sentences invovled with the word "problem", most of which imply that the problem is not welcomed.
