Computational Modeling of Gene Regulatory Networks: Analysis, Synthesis and Applications

Abstract. This talk is concerned with computational models of biological gene regulatory networks, robustness and evolvability analysis of these models, in silico synthesis of genetic networks that can produce biologically essential dynamics, and the application of gene regulatory models to solving scientific and engineering problems.
We begin with a short overview and categorization of the existing computational models of gene regulatory networks, exemplified by the Boolean networks and ordinary differential equations. On the basis of this introduction, we are going to discuss three related topics with the help of gene regulatory networks. First, we will present a few pieces of interesting recent work on analysis of robustness and evolvability of gene regulatory networks, particularly in terms of the effects of positive and negative
feedback loops, the coherency of the feedback loops and the regulation logic. The relationship between robustness and evolvability will also be briefly discussed. While the analysis of robustness of gene regulatory networks is very inspiring for understanding biological systems, it is also of great value to verify under which conditions biologically important regulatory dynamics such as bistability and limit cycles can be evolved in silico. We study, with the help of an artificial evolutionary system,
the influence of various aspects in the gene regulation model, such as the Hill coefficient and the regulation logic on the easiness of evolving the typical regulation dynamics. In the last part of the talk, we will provide three application examples of gene regulatory network to modeling cellular growth and neural development, and to the autonomous formation of multi-robot systems.
